Surprisingly the circuit stopped acting crazy by itself! So I didn't even include the 1uf cap. I noticed that at the startup the overload LED turns on for about a second and then the circuit works nice without any issue, is that normal or it's because of the diodes? Thanks for the reply.
Those diodes are there to protect the ADC input from high level signals, I suspect that those areresponsible for the misbehaves because this afternoon I played for about half hour without any problem!
I will disconnect those clamper if the problem happens again.

Hi, it's me again with another FV-1 issue! I've built another FV-1 based guitar stompbox, and loaded GA demo programs into the EEPROM. It's deffinitely the chip! I bought two of them from a chinese supplyerband both had this problem. The noise becomes worse and worse when you turn up the reverb mix, am I right?

Ohhh you're right; those transistors are inverting the pulses.Thanks Ian, I'll give it another try.
Also could it be the layout causing this problem? I mean I'm using perfboard, and the ic orog acts like there isn't any programmer connected...

Hi Ian, I was hoping to see you here, I built that circuit but unfortunately it didn't work for me either with ic-prog or with pony prog; The only circuit that I could get to work was the one I posted above. I will try your circuit once again and see if it workes.

Thank you Frank for the answer, So I'll probably give up the onboard programming and settle on removing the eeprom from its sucket, because I fried a FV-1 during soldering and don't want to lose another one!
